Can I create a backup save file?

I essentially want two save files. Mostly for my VC copy of Pokemon Blue. But I'd like to know for other games as well.

I'm not really trying to hack my game (and I'm using a current patch 3DS), but I figured people here will know how the 3DS Operating System handles files. I want to backup my existing save file so that I can start a new game for a Nuzlocke or something. I don't want to lose my previous progress, but I want to be able to start a new game without leaving my console on 24/7.

The official website says that you can transfer data between cards, but that afterward you should not attempt to use save data from the old card. Why?

Is there a way around this?

A guy on another website helped me out. I used the homebrew starter kit, soundhax, and jk save manager to get the job done. Also needed the otherapp payload for the current 3DS firmware.
